Cutomer SKU should be added to products at the store level, not the org level. You should be able to select a "master product" into a store then at the store level be able to customize it to you client's needs (add product photos with client logos, give a customer sku, etc...)

We will be moving all product configuration to the store level with the release of ASI phase 2 which is currently in development.
